The research opportunity

EASTBIO PhD: AI-Guided Experimental Design for Stem Cell Self-Organisation

Research question

How do local cell interactions create tissue patterns, and can a model learned from microscopy remain informative when experimental conditions change? This Edinburgh EASTBIO project uses neural cellular automata (NCA) with micropatterned stem cells. NCA represents local update rules in a differentiable model, making it possible to infer candidate rules from observed patterns. Similar patterns can arise from different rules, however, and success in one condition does not establish prediction in a new one. Cross-condition generalisation and biological interpretation are central open problems.

Doctoral work

The student will work across a computational-methods group and a stem-cell patterning group, using existing in-house time-lapse images and published multi-condition perturbation data. The planned work is to extend NCA so experimental conditions are inputs, evaluate predictions with quantitative image analysis, quantify model uncertainty, and use differentiability to compare the information value of follow-up experiments. This is a computational methods doctorate, not simply an application of a finished predictor. Data access, sample allocation, computing resources and the student’s experimental duties are not specified. A tissue-like pattern in this model is not evidence of whole human development or a proven mechanism. Project listing

University and training

The University of Edinburgh awards the degree; the host is its School of Regeneration and Repair in the College of Medicine and Veterinary Medicine. CRM and the Institute for Regeneration and Repair provide an interdisciplinary environment. The four-year EASTBIO BBSRC studentship is competitive and is not salaried employment or a joint degree with another network university. The advert names Linus Schumacher and Guillaume Blin as supervisors (Linus.Schumacher@ed.ac.uk and Guillaume.Blin@ed.ac.uk); formal lead roles and meeting arrangements are not stated. Training spans machine learning for scientific discovery, quantitative microscopy, image analysis and relevant developmental biology.

Applicant and application

The advert welcomes computational, mathematical, physical-science or engineering backgrounds with an interest in biology. It does not list prior wet-lab experience or a particular programming language as universal prerequisites. EastBio normally expects a UK 2:1 or equivalent and does not universally require a master’s. Edinburgh's country thresholds for taught degrees are not a universal PhD cutoff; the final registration route, qualification equivalence and English requirements need confirmation.

The deadline is 16 November 2026; no closing time or time zone is stated, and current application availability is unconfirmed. Send the EASTBIO form and PDF transcripts to IRRSchoolPGR@ed.ac.uk. Two referees must use the EASTBIO template and email their references to the same address by the deadline. An anonymous EDI response identifier is also required; applicants may select only one project across the network. Project supervisors cannot act as referees, extra CVs are not considered, and this IRR email route is not replaced by the ordinary Euclid application. EASTBIO application guidance

Funding and open questions

The competitive four-year award is open to UK and international applicants. If appointed, it covers a UKRI-rate stipend and Home tuition; Edinburgh covers the Home–International fee difference. International awards are capped at 30% of the network’s annual intake, not a project quota or an individual success probability. £21,805 is the 2026/27 stipend benchmark, not a confirmed 2027 rate. Personal stipend and payment terms, visa/IHS costs, data and computing access, registered degree and current application status remain to be confirmed. Visa and IHS fees are excluded; the detailed living-cost analysis is in the report. Funding and international eligibility FAQ

Research Question and Fit

Can a computational model explain how a stem-cell system organises, rather than merely reproduce its images? This Edinburgh EASTBIO doctorate connects Linus Schumacher’s mathematical modelling with Guillaume Blin’s quantitative developmental biology. It uses existing image data to study a specific unresolved problem: whether learned local rules remain informative when biological conditions change. The student will develop and evaluate computational methods, not simply apply an established predictor to a finished benchmark.

The advert explicitly welcomes computational, mathematical, physical-science and engineering backgrounds with biological interest. It is a competitive four-year studentship with an explicit international tuition-fee top-up route. Application materials and referee forms must reach IRRSchoolPGR@ed.ac.uk by 16 November 2026; no clock or timezone is specified. The exact registration programme, computational resources and personal 2027 award terms still need confirmation. Early contact should establish the programme and data-access arrangements before preparing the single permitted EASTBIO application. Application rules.

Research Problem and Doctoral Work

A neural cellular automaton, or NCA, uses a learned local update rule to generate changing spatial patterns. Here the inverse question is which rules could account for observed organisation. A convincing visual match is insufficient: several microscopic rule sets can produce similar patterns, and a model can fit one condition while failing elsewhere. The advert acknowledges precisely that limitation in its current model.

The student will work with existing in-house time-lapse images and published multi-condition data. The core tasks are to extend NCA to take experimental conditions as inputs rather than fit only one condition, relate model outputs to quantitative image measurements, and quantify uncertainty in the predictions. The advert also proposes using model differentiability to assess the information value of possible follow-up experiments. That is a high-level computational objective, not a disclosed biological protocol or an established ability to produce a desired tissue pattern. The defensible research contribution would be evidence about what such models can predict, what information they miss and how much interpretation their internal states permit. Tissue-like patterns in a model system are not whole human development, and predictive accuracy alone does not establish a biological mechanism.

Useful additional analytical questions include separating training observations from independent evaluation, comparing against simpler baselines and checking whether inferred explanations are stable across equivalent fits. These evaluation priorities are inferred from the literature; uncertainty quantification itself is an explicit advertised task. They do not add admission prerequisites or guarantee a thesis outcome. No particular software stack, data licence, GPU allocation or first-year benchmark is confirmed. The key distinction is between generalising to new initial images within a known dynamical system and generalising to different biological conditions. Team NCA original.

School, Programme and Field Context

The University of Edinburgh is the degree-awarding institution; the advertised host is the School of Regeneration and Repair within the College of Medicine and Veterinary Medicine. CRM and the wider Institute for Regeneration and Repair provide an interdisciplinary setting with specialist facilities, staff training, seminars and journal clubs. This is a doctoral studentship, not an advertised salaried employment contract. Participation in EASTBIO does not create a joint degree with its other universities. IRR doctoral environment.

Edinburgh’s official summary reports 35th overall in QS 2027 and fourth in UK research power in REF 2021. These are institution-level signals, not rankings of this laboratory, NCA research or doctoral supervision. More relevant subject evidence is the team’s recent original work connecting computational dynamics, spatial measurement and developmental models; a directly comparable programme-specific ranking was not established. Ranking scope.

The four-year EASTBIO framework must be distinguished from the ordinary Regenerative Medicine PhD, whose current course page lists three years full-time. That course is a useful IRR comparator, not a verified assignment for this student. Its biological/biomedical qualification wording cannot silently override this advert’s explicit invitation to quantitative disciplines. Admissions should confirm the registration code and applicable subject and English requirements. EASTBIO combines research with cohort and professional development training; the 2026/27 calendar is not a fixed schedule for 2027 entrants. Relevant course, training framework.

Supervisor and Lab Assessment

The CRM staff directory lists Linus Schumacher as Reader and Guillaume Blin as Lecturer in Stem Cell Biology. Schumacher’s group develops mathematical and computational models to infer interactions and interpretable mechanisms. Blin’s profile lists the School of Biological Sciences and CRM; that personal affiliation does not settle this project’s registration school. Their complementary expertise is clear, but primary/secondary supervision allocation and meeting frequency are not published. Contacts are Linus.Schumacher@ed.ac.uk and Guillaume.Blin@ed.ac.uk. Staff directory, Schumacher profile, Blin profile.

Three recent original papers clarify both the opportunity and its limits:

  • Richardson et al., PLoS Computational Biology, 2024, “Learning spatio-temporal patterns with Neural Cellular Automata”, DOI 10.1371/journal.pcbi.1011589. Schumacher is a coauthor. Published results use synthetic dynamics and image-sequence benchmarks to demonstrate learning and test performance on unseen initial conditions. They do not validate transfer between real stem-cell conditions. Non-unique microscopic rules and hidden-state interpretation remain important limitations.
  • Robles Garcia et al., Development, 2024, DOI 10.1242/dev.202983. Blin is corresponding author. The institutional abstract describes a spatial developmental model with time- and context-dependent cell identities. It motivates condition-sensitive computational analysis but does not demonstrate that NCA recover causal rules. The 25 November online date and 15 December issue date describe one paper. The abstract does not establish detailed methods or supplementary findings. Original abstract and bibliography.
  • French et al., PLoS Biology, 2025, DOI 10.1371/journal.pbio.3003244. The institutional abstract reports that neighbourhood-relative measurements support comparisons across differently shaped or sized systems. This addresses the measurement representation problem, not causal identification or NCA transfer. Blin is a coauthor; Sally Lowell is corresponding author. Schumacher is acknowledged, not a coauthor. The abstract and author record do not establish the full results or supplementary analyses. Original abstract and author record.

The evidence summarized here comprises selected methods, results and discussion from one paper and the original abstracts of two others; it does not establish cross-condition prediction in real stem-cell data. Existing institutional imaging and analysis expertise is relevant, but it does not establish this student’s data permissions, technical support, computing budget or access priority. Those conditions affect whether a computational doctorate can make steady progress independently of new data production.

Funding, Application and Living Cost

The exact advert states that Edinburgh covers the difference between Home and international tuition fees for appointed EASTBIO students. The network FAQ confirms international eligibility and a 30% cap on the annual international intake, which is neither this project’s quota nor an individual success probability. Funding remains competitive; an eligible application is not an award. The personal 2027 stipend, payment dates/months and completion support are unconfirmed. £21,805 is the UKRI 2026/27 reference, not this student’s confirmed 2027 income. Funding FAQ, dated UKRI rates.

Submit the EASTBIO application form and PDF academic transcripts to the IRR email above. Two referees must use the EASTBIO reference form and send it to the same address by the same deadline. The general process also requires an EDI response identifier and permits only one project across the partnership. Referees may be academic or relevant professional referees; proposed supervisors should not supply these references. Do not replace the project-specific email route with ordinary Euclid application instructions or assume an automatic two-week reference extension. The recruitment process includes host screening, supervisor nomination and panel selection. Selection process, 2027 recruitment.

Edinburgh’s single-person 2026/27 postgraduate budget is £18,504 a year, or £1,542 a month, excluding tuition. It was calculated in March 2026 and is not a 2027 rental quotation. Compare an eventual award against actual rent, deposits, bills and BioQuarter travel, rather than treating the difference from an older stipend as guaranteed disposable income. The ordinary Regenerative Medicine page’s research-cost range is not an invoice for this funded student; coverage should be clarified. Living-cost benchmark.

EASTBIO excludes visa and immigration health surcharge costs. The guidance lists a £558 Student visa fee and £776 IHS per student-visa year; chargeable visa duration and rounding mean the total should not simply be assumed to equal four annual payments. Offer, CAS and immigration requirements remain individual. ATAS depends on the eventual subject classification and personal circumstances; Chinese nationality alone is not a prohibition, and no project-specific CAH determination was established. Visa, IHS, ATAS.

Applicant Fit and Preparation

The advert’s quantitative-background invitation matters more than a long list of methods mentioned in its science. Evidence of mathematical reasoning, programming, careful model evaluation and interest in biological interpretation is relevant. Prior wet-lab expertise, a specific programming language and proficiency in every advertised technique are not listed as universal prerequisites. The work is less aligned with expectations of a purely clinical qualification or a project with a settled predictive pipeline.

There is a positive route for applicants with recognised Chinese qualifications, subject to individual institution, subject and grade assessment. The relevant Edinburgh country selector distinguishes recognised universities and its priority list. Its 80% or 80–85% table is explicitly for taught postgraduate programmes and specified MScR routes, not a universal PhD cutoff. EASTBIO normally asks for a 2:1 equivalent and does not universally require a Master’s. Actual qualifications must be assessed against the confirmed programme; no personal admission conclusion follows from these general rules.

As a course comparator, Regenerative Medicine lists IELTS 6.5 with 6.0 in each component, or TOEFL before 21 January 2026 92/23 each, and from that date 4.5/4.5 each. It excludes IELTS One Skill Retake and TOEFL MyBest; the relevant test validity is two years. These thresholds require confirmation for this specific registration. English-degree exemptions have country, approved-institution and recency conditions; Chinese English-medium study is not automatically sufficient. The approved list includes specific institutions, and qualifying licensed China–UK joint-degree routes have their own evidence rules. EASTBIO permits initial application before an English test, with the host potentially requiring proof before a formal offer. General English policy, approved institutions.

A useful preparation example is a reproducible computational analysis explaining evaluation choices, uncertainty and limits, without claiming that a model’s internal variables are established biological entities.

Career Relevance

Next Actions and Questions to Verify

Before applying, confirm the registration route for a quantitative background, the applicable English conditions and the deadline’s clock/timezone; arrange both template references early. At interview, ask how supervisory responsibilities are divided, which existing data and computing resources are available, and what independent benchmark would constitute meaningful progress beyond visual reproduction. Before accepting, obtain the personal stipend and funded-month schedule, complete tuition coverage, research/completion support and any CAH/ATAS and CAS conditions. These are distinct decisions: international eligibility and a fee-gap route are established, while a personal award and a validated generalising biological model are not.
